Why not set up a custom menu so that you can control the order manually?

They are applied to all Posts automatically as soon as you click on Update Permalinks.

You don’t “delete” them as such. Just change them to the new structure that you want and click Update Permalinks again. If you want to go back to where you were before setting up any permalink structure, choose the default option from the presets at the top of the Permalinks page.

Did you set up a custom menu and custom links? If not – WP changes them for you.
