I’ve tried replicating this on my site, setting up the same flat rate shipping rule as you have, and adding two products with the same prices. I get the proper results though:
That being said, I’m curious to learn about what may be interferring with your site.
First, can you tell us if your WordPress, WooCommerce and theme are up to date? Are you using any plugin that would impact in your shipping or checkout experiences?
I was able to replicate the issue on my site and after doing some testing found out the issue is actually related to a known bug regarding the use of comma and dots.
For now, the workaround would be to switch your currency separators to have comma for thousand and dot for decimals, which I know it’s complicated since that’s not how it is used in Brazil.

I have the same problem. The problem occurs with odd percentages. If I use percentage numbers equal, the problem disappears. To resolve you have to use: [fee percent=”2″] or [fee percent=”4″]
