Hi Mthosm,
First Go to permalinks under setting menu. scroll down to Product permalinks section, select Custom base radio button and fill value with “/shop/” and Click on save changes.

But do you have also the problem that the categories are not displayed in the catergory archive (Products > Categories) of the duplicated site?
Unfortunately that wasn’t fixed by resetting the permalink.
No, I have not that problem. Actually I am using wordpress multisite with domain mapping. but every time when i create duplicate site using this plugin, it create 404 error on other sites product category page. I don’t know why this happen. I do not get any error. so it’s difficult for me to debug.
