Where do I put Custom Endpoints?

Can you please elaborate on how to extend end points as some of us are new to WordPress and don’t know how to integrate with hooks? I think the documentation assumes that the readers are already familiar with WordPress so when they say something like “drop it [the plug-in] in and your done”, it’s confusing. I initially thought I would need to load the api in my own PHP scripts. I would like to create custom functions for functionality currently missing from the api, such as get_tags, post count, etc. Thanks!
