What happens if you leave Akismet active and disable all your other plugins?
Problem is its a live site, so I am worried turning of any plugin might cause more problems. I figured its Akismet causing it because only akismet is in play when posting comments and disabling it does work.

Given that Akismet is distributed with core, it seems unlikely that it would be the sole cause of the issues you describe. More than likely, another plugin or theme may be contributing or entirely causing the issue. Since Akismet works on the backend, pageloads and timeout issues would be seemingly unrelated.
What other plugins are you running?
Do you have a low-traffic time of day that you could briefly disable those other plugins to test?
Also, try enabling debug on your site, the logs may show any conflicts. Don’t post them here though as they contain sensitive information. Here’s how to get that up and running: http://docs.akismet.com/general/how-do-i-debug-the-akismet-plugin/
Slight progress, I was able to isolate it further, the other plugin causing problem is Buddypress.
With akismet enabled and buddypress disabled it works.
Viceversa works too

Latest versions of both? Have you explored debug yet?
I did have he latest version of both. though WordPress was 4.2.5.
But I went today and updated pretty much the entire site. WordPress, all plugins etc. But issue still persists.

So I narrowed its when I have WordPress, Akismet and Buddypress enabled on
php 5.6.x
So It looks like the issue started after I upgraded my xampp version.
Windows Event Viewer throws out this error.
Faulting module name: php5ts.dll, version: 5.6.12.0,

Any updates/ ideas how I can trouble shoot this.
Based on the “Faulting module name: php5ts.dll, version: 5.6.12.0” error, I think the problem is not Akismet, and since it happened right after you upgraded XAMPP, the problem probably lies there.
Have you tried downgrading XAMPP back to the previous version and checking if the error still happens?
I downgraded the xampp the problem still exists,
It looks like something to do with email/captcha, I think its still looking for it, even when user logged on.
It works when user logged out.
Any ideas?
What plugin are you running that uses a captcha?
