Doesn’t seem related to this plugin. Once deactivated, TinyMCE Advanced cannot affect the editor (or anything else) on your site.
Make sure you delete the browser cache and try again. If it still doesn’t work, check for JS errors in the browser console: http://codex.wordpress.org/Using_Your_Browser_to_Diagnose_JavaScript_Errors.
