@mtaylord2 so my findings are, this VAT is not being added by clone or split action but it is being added by WooCommerce. If you can try, please deactivate our plugin, remove the VAT manually and then save item meta. Once you will hit the recalculate button, VAT will appear again. It means, WooCommerce is adding VAT to the shipping. It requires some settings in shipping area, let me check and update you about it so you can turn that OFF.
This issue was reported earlier in 2019 about WooCommerce but never resolved as per your requirements. Have a look on this thread.
