There isn’t a way to hide the shop. You could perhaps make the pages hard to find unless you are logged in though. This plugin may help: https://wordpress.org/plugins/if-menu/
I haven’t tried the plug-in yet, but it sounds like possible work-aroid for the time being…

With the same problem, I’m using Nav Menu Roles for menues, it’s a greate plugin , does’nt solve the /shop issue. You can get to it by a direct link :
mydomain.com/shop , so it’s not a menu issue.
Well I am gonna look into it later. From what I understood, completely hiding is not possible (although s2members seems to do the job, but i found it a terrible plug-in to work with). So i will use a menu solution and choose a not so obvious link for the shop. If you set the page to no index it also won’t show up in google.
The /shop is a woocommerce generated page and anyway if someone saves a link and pass it to someone else it doesnt matter how complex it is , the fact remains that everyone can enter it. I’ve heard that s2members is not recommended so I didn’t use it in the first place.
All my site is a noindex site. It is intended to be a private site like yours.
Any other suggestions will be greate.

No problem with this setup for me – it just works fine on my shop. Check if disabling all other plugins except for Members and WooCommerce helps. Also give it a try on a clean install.

Which steps did you take?
I also can’t get this to work. I tried securing the Shop page to the Subscriber or Customer role but anonymous users can still view the shop.
