To which files are you referring? Were you upgrading or uploading WordPress for the first time?
Not sure if this is relevant, but please go to your Miscellaneous Settings in the Admin Panel. WP2.6 has propably changed the path in “Store uploads in this folder”.
Mine were changed after upgrading from wp2.5.1. It was supposed to read \wp-content\uploads but it was apparently changed to just \wp-content.
