Could you try to deactivate each one of the other plugins on your site, one at a time, and let me know if you find a conflicting plugin?
I’d suggest that you start with the WP Super Cache plugin.
Let me know how it goes!

Hi,
I have the same problem. It started two days ago (Sep 25th).
As soon as I saw this thread I tried to look at the Jetpack plugin and I noticed it’s gone. I tried re-installing it and I get an error message: “Destination folder already exists. /homepages/28/d181642338/htdocs/app551839548/wp-content/plugins/jetpack/”
I haven’t made any changes to my site in months (other than adding blog posts.) I don’t know why the Jetpack plugin is gone.
Thank you.

Could you try to log in to your site via FTP or CPanel, and delete the existing Jetpack plugin folder, and reinstall the plugin manually as explained here:
http://codex.wordpress.org/Managing_Plugins#Manual_Plugin_Installation
You’ll find the Jetpack plugin folder here:
wp-content
plugins
jetpack - DELETE THIS FOLDER
If you’re not sure how to do this, you can ask your hosting company for help. They should also have documentation explaining how to edit or remove files from your site using FTP or a File Manager in your admin panel.
Let me know how it goes.
Jeremy, I have the same problem on my two sites.
I tried deleting the jetpack folder from Cpanel and then add it again. Also tried removing the plugin within wordpress. Also tried disconnecting and then connect again. Nothing works. Still showing the problem in wordpress.com admin panel. For your information, the problem is not showing on my site. In fact, in my site it shows no error message.
Funny thing is Jetpack is still collecting stats and shows related posts. It seems wired.
Thanks for your support.
Hi Jeremy,
Your advice was spot on. My site is back to normal.
Thank you.

@bvanleeuwen Could you follow the instructions I posted above to start your own thread?
It would also help if you could copy the exact error message you get from Jetpack.
Thanks!
Same red exclamation point for me on the stats page.
