Do you have caching on your site? Have you cleared your browser cache?
Yes. Also I went incognito in google chrome and it’s happening again.

Does the issue persist with all plugins deactivated and the default Twenty Twelve theme activated?
I don’t know if WordPress don’t really delete themes. I checked with other themes deleting and re-installing and when I check even my css customization come again the same, as if I never uninstalled the theme. And yes I deactivated plugins. And I find that the theme install very quick, different than when I install a theme that I never used before.
I would very much help us look in to the problem if you’d provide
a) A link to your site and
b) The theme name in question
With the above info we take a look at the site’s source code to see what is happening and where in the theme to refer you to.
I don’t know what happened the problem isn’t there. Like I did before, I went to my site in incognito mode, again, after some hours, and the changes are there. How do I stop my site from being cached?

Do you have server caching?
I don’t know well what it is, or where to change that.

We don’t either unless you tell us more information about your website. Take @zulfikar’s advice.
