Theme and plugin folders disappearing?

I have just recently begun using
wp clone and am thrilled with the
results…

Twice now, theme folders have disappeared
and today, one of my plugins folders
also went missing….

Is it possible that this issue has
anything to do with wp clone?

Has anyone else experienced this
issue???
