    Perhaps a really silly question but does it alter any image links/taxonomies etc and should I ever delete the plugin (which is awesome) does this effect the image files?

    Please note that with Folders, similar to other backend organiser plug-ins, you can only create virtual folders, which can have no impact over your actual files!
