When you created the new site with the subdomain, you seem to have used the same theme, in which case everything thats written in the templates(hardcoded) will be the same, unless you apply a different theme in the subdomain site. Options that you set in one site does not get copied to the other, so things that don’t match up in the subdomain site are coming from the options, like the widgets you might have applied, header image you might have selected, color combinations you might have selected and menus you might have created in the main site(and a lot of other things as well).

From the frontend, it appeared to nomadarod that only the footer was same, but in reality, it was the same theme applied on both the main site and the child site, in the multisite setup. I have tried to explain that all the things related to theme are same except the things that are saved in via options, like header image, sidebar widgets, color scheme, etc. From what he has described, it appears that footer contains some sort of text/copyright notice which is hardcoded in footer.php of the theme file, which is now common to both the sites.
Is that what you asked?
I was thinking that it was not about what I asked but a clear answer to what the OP did?

Glad you guys showed up.
I wasn’t clear as I would have liked, in the post above. I was using a multi-site with one wordpress install. The footer in the subdomain had the same images and changes I had applied in the domain and that was puzzling me, because the header and sidebar were different. I now understand a bit better how things are structured.
Since then I changed my strategy to two WP installs in separate folders. I copied the folders from one site to the other, including the child-theme, and adjusted the changes to the new site (subdomain) by creating child-theme files for changes in the footer and header.
Since then things are flowing pretty well. I feel a bit limited when I want to change the header deeply, since the div destined to the banner is way too mall for the info I would like to feature there. But then I’m afraid it would distort other functions that are already planned in the theme, like responsiveness, etc. But I guess I simply would have to go deeper and learn it.
Glad that there are people on that side replying to our requests for help. I was feeling a bit unsafe with the silence.
