I had the same issue. The update also affected the formatting of my blog posts so I had to deactivate and delete the plugin in order to get things back to normal. Hope these bugs can be addressed quickly.

Apologies about this. It seems the Markdown extra library used added in support for WordPress without my realising it – as such it appears in the plug-in list, and conflicts with WP-Markdown.
While I’ve been able to remove the plug-in from the list, I hadn’t noticed any formatting errors. While I’m fairly certain that the latest commit on GitHub repository resolves the issue, could you provide with me with examples of formatting errors so that I can check, and add additional unit tests to help prevent this sort of thing happening again.
In the mean-time I’ll revert the stable tag back to 1.4.
