I have created my own custom spalsh page I wish to load upon typing in my URL. It is not wordpress releated and I created it myself in HTML.

However, my wordpress is installed in the main directory.

How can I change the index to my own custom html home page and then put a link on that page to the wordpress site?

You can move your wordpress in a folder so that you can have your splash page in root.
In splash page you can have link to your wordpress

Now the problem is, when I try to update my permalinks, my site is only displayed the way it should be if the permalinks are set to default…

How do I fix this and update my links in the nav bar so that they are displayed? If I change the settings to anything else, it says I have to update my .htaccess file, but I dont have one.

You have one if you using linux server is hidden file all you need to is save custom structure and it update the file
