We are experiencing the same issue since one of the recent updates.
Manually entered additional costs, especially shipping fees and payment fees, are no longer included in the order costs and therefore are not deducted from the calculated profit.
When we enter or change a value in the shipping cost or payment fee field inside an order, the value either does not save correctly or the totals are not recalculated. As a result, the displayed profit is too high because these additional costs are ignored.
This worked correctly before and appears to be related to a recent plugin update, possibly version 4.1.7 or later.
Could one of the developers please investigate this as soon as possible? Since this directly affects profit calculations, the current reports and order margins are inaccurate.

I’m sorry about the issue. I was able to reproduce a problem with the “Extra Costs: Per Order” option.
We’ve worked on a major code refactor to get the plugin relisted on WordPress.org, so this was an unintended side effect of those changes.
I believe it should be fixed in version 4.1.9, which I just released.

latest update available to me is 4.1.8,
it seems like it does subtract shipping, but it still does not update it:
I entered a different number (to $11) the shipping field of “Cost of Goods: Extra Cost” in the order – it saved it in the “Cost of Goods: Extra Cost”, but did not update in \:
Cost details:
Item costs $20.00
Shipping fee$10.00
Meta fees$2.46
also, when i go to the order the “Cost of Goods: Extra Cost” block fields are empty. I have to click “Update” button and when it reloads the fields populate with “0”s. although there are values in “Cost Details” in “Cost ofGoods” block
