Got similar issue, a log may be very useful to find out why it happens sometimes. Stopped after 2% of scanning and I have no idea where it currently happened and the less why.
This project is now on GitHub, don’t you guys want to help me? 🙂 We can work on it all together. This project has to be tested and used by many people in order to be made perfect and it would be nice to have a team of people debugging it, fixing it, to get a perfect cleaner.

I’m using WP version 4.2.2, it happens only on the latest WP version?
I believe it happens on the other versions too 🙁
Is there any logging to what it does? I tried it on another website (also WP 4.2.2) and plugin got stuck after first 15 items.
I am also experiencing this bug.
Unfortunately, I don’t have much time to work on the plugin these days, and even though I tried to get more developers to help me basically nobody helped, only once and it was a while ago. But I keep receiving support requests and bad reviews are difficult to handle here, people are not always serious don’t make backup and just delete everything using this plugin. I love it for my own usage but to support users is a totally different thing.
Is everyone would be alright with a Pro version of this plugin that cost around 15$? If yes, I will start working on this.
