Problems with Featured image in post header

I had this issue in the past with 2 sites and opened a ticket for it here. I have experienced it again recently, only this time I found why it happened…
The problem: There seems to be a cycle where the image in the header (on single post) would appear correctly when visiting the fist post but when moving on to any other posts, the feature image displayed, belongs to the first post I look at. Or displaying grey band across the top no image.
The cause: The site was initially set up with Styling Options Location at WP Head and when I changed it to Custom File (Customising ▸ General Options > General Styling) the site was going crazy with the above behaviour.
My question: Is there a safe way, or particular order to make this transition/change and avoid this behaviour
