Problem editing php files

I installed WordPress successfully yesterday, and I’m looking at implementing additional features, such as blindmuse’s word count hack.
When I open a php file to modify in Notepad, the carriage returns have been replaced with square symbols, and it makes it difficult to find the portions of code that need to be modified. Is it possible to search for these symbols and replace them with carriage returns?
