A little more info:
Changing the theme doesn’t show unless logged in either.
Deactivate all plugins and see if it helps.
If not, try manually updating WordPress – except wp-contents – from a freshly downloaded copy. You currently have some files from version 3.3.1 also.
I did the manual upgrade per WP’s directions and still nothing.
If you’re logged into the site, you see changes instantly but anonymous access is acting like a stuck copy of cache.

Try these:
– backup your entire site
– deactivate all plugins
– revert to Twenty Twelve theme
– using dashboard reinstall WordPress
Disabled cloudflare, despite doing several forced clearing of their cache.
I have done those steps, and Sucuri still claims I’m downlevel and I’m still stuck with those posts being hidden.
If I log in, I see that the site is actually showing the Twenty Twelve theme.
Can you check your error logs? Are you sure that your server is not reconfigured to disable some activities?
My error log is empty for Apache, and my access log shows the web browser getting the incorrect theme if not authenticated.
The only page that does not reflect changes is / or what I assume is index.php ?
Other pages show the theme change correctly.
Please contact your host as there is a possibility that your host has placed some restrictions for security reasons. Read:

I solved it myself by actually deleting the entire contents of wp-content/cache
I had previously deleted select files in there to see if that would help.
Your link about blocking wp-admin isn’t related to my issue at all.
