Wordfence does not currently support WordPress MU or multi-site installations. We will probably add support in the near future if our users ask for it.
Just to be absolutely clear for any beginners reading this: You can run Wordfence on multiple blogs that are separate WordPress installations. e.g. if you have a hosting account that allows multiple separate installations, you can use Wordfence on each one.

Sorry about not updating this sooner. We added Multi-Site support in version 1.4.4, a few versions ago and it’s still in Beta.

So go ahead and install it on your MS installations and Wordfence will appear in your Network Admin menu. Full instructions for a MS install here:
