I understand that the emails are losing the carriage returns.
As a first step, please check with your web host, they can check if there is a setting affecting the email templates. Also, another scenario is that the email template was edited.
And a third scenario is that another plugin is affecting the normal behavior. I’d recommend to temporarily switch your site theme to Storefront and disable all plugins except WooCommerce, repeat the actions that reproduce the issue to see if it is present at this point, if not present, you can switch back the theme and then the plugins one by one until you find the cause of the issue.
