Hi Earl, what is the switching method that you have selected for the site? Are you only showing one library at a time? Can you perhaps export your library settings from the Import/Export tab of library settings and send them my way?
I am trying to reproduce the issue here and am not able.
Is your links page live somewhere where I can access it?

I’ve tried to use your contact form but there is an issue with the captcha code.
So please find here after the report of the issue regarding pagination.
It seems the pagination mode does’nt work properly.
if the category filter is set first to category A and the page selected is the 2nd page, no link are shown after category filter is then set to category S

There was indeed an issue between the use of the alphabetic category filter and pagination. I have just pushed out a new version that should resolve the issue by removing the page number from the alphabetic filter links. This should bring back the display to page 1 when you switch between letters.
