Can you please check if the pagination correctly appears if you switch to the default Storefront theme? If so, you will know that your theme is responsible for that behavior and will have to get in contact with the theme authors to fix the issue.
Generally, aside from changing the theme, it is also recommended to disable all other plugins except WooCommerce to find out which one causes a conflict. Also, to avoid accidental unwanted changes it is advisable to backup your data.
