@christophergray2014, First of all, deactivate all the plugin other than woocommerce and switch to the default theme like storefront then try to activate the plugin one by one. I am sure you will be able to find conflicting plugin.
This does’t happen for all orders so I don’t know how I would tell whether any Plugin / Theme worked or didn’t. We also do not have that many orders a year and so this could take years – by when the plug-ins / Themes may have been upgraded – including WooCommerce.
I am looking to understand why this has happened and how I can find out which other customers have been impacted.

Situations like this can be puzzling especially when there aren’t many opportunities to try and debug the issue.
The new order email will have the order number in it. You could try using that number to pull up the order directly. Here’s the URL you can use for this:
https://yoursite.com/wp-admin/post.php?post=ORDER_NUMBER&action=edit
Replace the ORDER_NUMBER in that URL with the order number in your email. Then swap out the https://yoursite.com with your site’s domain.
I’ve seen an instance or two where a store owner was able to pull up an order this way that didn’t appear for some reason in the list of orders.
Does this order show up in the dashboard of the payment gateway you’re using, like PayPal, Stripe or Square?
