This usually happens when the webhook from Stripe doesn’t reach WooCommerce before the user is redirected back to the site. First, check that the webhook endpoint in your Stripe dashboard matches the one shown in WooCommerce > Settings > Payments > Stripe. Also verify the webhook signing secret hasn’t changed during the update.
If the issue persists, try temporarily disabling other plugins to rule out a conflict during the callback.

Thank you for reporting this. I understand how concerning it is to have payments processed successfully while the related orders remain in Pending Payment or Cancelled status, especially when this has resulted in duplicate orders and refunds.
To help us investigate, could you please provide the following:
- Is there anything common among the affected orders, such as the product(s), payment method, customer country, or shipping country?
- Please share the Stripe logs from around the time an affected order changes to Pending Payment or is cancelled.
- Please share a screenshot of the order notes for one of the affected orders. You can use the following tool to share the screenshot: [screenshot tool].
- Please also share your WooCommerce → Status → System Status report via Pastebin: Pastebin. When creating the Pastebin, please enable Burn after read so the information is automatically removed.
In the meantime, you can also try reconfiguring the Stripe webhooks:
- Go to WooCommerce → Settings → Payments → Stripe → Settings.
- In the Account details section, click Configure connection.
- Under the Live tab, click Reconfigure webhooks.
- Repeat the same under the Test tab if you use Test mode.
This will recreate the webhooks in your Stripe account and remove any old ones that may be pointing to your site.
Once we have the requested information, we can investigate further and determine what may be causing the order status not to update after the payment is processed.
