You would want to trace back the tool that’s adding that part since that’s not how WooCommerce displays prices on checkout pages.
To do this, you will want to follow the same steps of a conflict test. However, in your case, you’re not looking for a conflict but rather trying to find out which tool, when enabled, caused that struck out 0.00 on the checkout page.

Thank you Abwaita. After a lot of fiddling about we found a WooCommerce plugin that was affecting it, which we have now switched off.
