How are you sure this is related to PayPal Payments? The first thing I would check is whether the bubble disappears when you disable the plugin. If it stays, then it is not coming from PayPal Payments at all.
I mention this because I had the same bubble on my own WooCommerce site when I tested this right now. In my case it turned out to be a WooCommerce banner on the Payments page about a 20% discount. Once I closed the banner, the bubble disappeared immediately.
So please try disabling PayPal Payments for a moment and see if the notification bubble goes away. If it does, let me know and we will investigate further. If it stays, the source is somewhere else in WooCommerce.

fair point. I supposed it to be related to your plugin, because it’s the only related to payments.
By the way – I now can no longer check if the bubble disappears, because it is mysteriously gone…
You do not happen to indicate available updates there?

No, that section is not used for updates, and we do not place anything there from PayPal Payments. In my case, the bubble came from a WooCommerce admin banner about a 20 percent discount on one of their products. Once I closed that banner, the notification disappeared.
So it is very likely the same type of WooCommerce admin notice on your side.
