even if its setup in wordpress to use newdomain.maindoman.com? All the domains share the same host the other domains have been added on (through cpanel) so that automatically created newdomain.maindoman.com which makes browsing to newdomain.maindoman.com and newdomain.com the same.

If you’re using subdomain, you need to set up wildcard subdomains both in your DNS and on the server side. If you’re on a shared host, please ask support there.
Maybe I’m not following. If you set up a multi-site install at example.com, and want to have sites at example2.example.com, example3.example.com appear at example2.com, example3.com, respectively, then yes, you need to use the mapping plugin. You can create the subsites with what ever name you want, could be foo.example.com which maps to example2.com, or for your own benefit, keep example2.example.com to keep things straight.
The emphasis is that you must create the subsites within the network, then do your add-on domains/domain mapping, DNS wildcards.

so, should I remove them from the addon domain area and then “park” them or do I put the domains in both areas? And what do you mean by this:

I know you said ask for support with my host but can you just give me a general idea of what it is? If not that’s fine.

In your DNS records, you add and A record with a value of *.
In cpanel, if you have that instead or understand it better, you go into the “add a subdomain” area and one one called * where the document root is your main install.
This also works on the basis that Apache has a wildcard record as well. In the vhost entry for that domain, you need this:
ServerAlias yourdomain.com *.yourdomain.com
