Never minify CSS is causing issue with inline CSS

I searched the support forums but I did not found anything related to my issue.
WooCommerce has some at least one issue with W3TC regarding the minify CSS option. So, to fix this issue I had to put the file “/wp-content/plugins/woocommerce/assets/css/woocommerce-smallscreen.css” inside the “Never minify the following CSS files” box.
But this is causing a strange problem for my theme. W3TC is now generating 2 minified CSS files. One containing the CSS files until the woocommerce-smallscreen.css file was detected, and one with the rest of the CSS files.
The problem with the second minified CSS file which is loaded after the inline CSS generated by the theme customizer.
The theme creator says he is not experiencing this behaviour.
What could cause this?
