Navigation links aren’t right?!

For some reason my navigation links end up as:
http://www.sitename.com/index.phpcategory/page/2/
Instead of http://www.sitename.com/category/page/2/I tried updating the permalinks, but it isn’t working. Has anyone else had a similar problem?
