The upgrade process does not delete orders + variations. However, I have seen users ‘delete’ the plugin before updating in the past which could result in data loss. Hopefully thats not the case here.

So after who knows how many attempts, I have still got variations, orders, shipping zones and everything, however there is something seriously wrong, when adding products to the cart it takes forever for the variables to load into the input so that the add to cart button works.
Like about a minute long!
Any ideas, I feel like this is DB related because back end is exactly the same, i tried to edit some variables and it has been AJAX spinning for a good 10 minutes!

I think what you said about deleting the plugin folder and uploading a new one did the trick, well that and deleting table rate shipping and product bundles.
I have literally just noticed on the product bundle you cannot see any variables on the second product drop down!
When I try to refresh, delete or modify the product variations it is acting really strangely too.
Could you have a look?

Could you try temporarily switching to a default theme and disabling all other plugins to rule out the possibility of a conflict. More information on this here: https://wordpress.org/support/topic/how-to-debug-issues-after-updates?replies=1
As I have explained, I have done all of this already. I am now getting duplicate attributes called external and grouped along with duplications of custom attributes appearing
These new attributes that are appearing are also without a delete button so I cannot even remove them!
So on a particular product, I have deleted all variations, readded them and now I have 14 pages of variations all with the same id of #48 none of them work, when I tyr to delete them, they are not deleting.
This is definitely a woocommerce issue, I have deactivated plugins, tried with different themes, not that that would matter as it is in the admin section!
Please can you take a look if I give you credentials.

So this shows the ‘taxamonies’ that are being created and duplicated, I have no idea where they are coming from!
“nude”, “black”, “boota” .. none of these are product types. There has to be a plugin or some code on your site adding these to the wrong taxonomy. Product type taxonomy is actually hidden (on purpose) and only code can register new ones.
Do you have custom code in the functions.php of your child theme? It doesn’t matter if you ‘change’ themes – if the code has already ran and added data, that is a persistent change.
