Media Uploader problems

    My media uploader uploads into an old folder 2009(02) and I get the 404 error when linked the pdf file to text on a page.

    What I have tried:
    1. Made sure I checked the box Settings>Media> Organize my uploads into month- and year-based folders, before the upload.

    2. FTP the files into the 2011(04) folder, pointed the text to open the file in the 2011(04) folder on the page and I still get a 404 error. For some reason new files are not being read even though they are there.

    Any suggestions? With all the problems upgrading to 3.1.1, I am afraid to try and crash our site.
