The plugin helps you to delete files, but can’t be perfect (even it should be with standard installs) in the big magically but also extremely messy of WordPress.
You can definitely delete those two tables, it’s fine.
I was originally doing it when the plugin was disabled/uninstalled, the problem is that sometimes people use the plugin, disable it, and re-enable it to get something back. By removing those tables I was also removing the capability of getting back files.
Where would you look for this kind of information? I would definitely add it.

Jordy, thank you for the speedy reply. I will go ahead and delete those tables. You may consider keeping the tables if the plugin is just disabled and offer a table deletion message if the plugin is deleted. This will remain as an unsolved problem for me and I will learn to live with it. But, thank you for offering this tool for those who may be more gutsy than I. By the way, I had a similar problem with another plugin that offered to do the same thing.
