Look forward your Plugin Organizer to disable SELECTIVE Jetpack’s plugins in future development?

I’m not sure what you are asking. Plugin organizer should be able to disable any plugin that isn’t in the mu-plugins folder.

Jetpack by WordPress.com have lot modules (sub-plugins), http://jetpack.me/ for you reference.

Plugin Organizer can only disable wordpress plugins. Those jetpack plugins are loaded differently so plugin organizer isn’t built for managing those.
