The header image handling is a part of core WordPress, but each theme that supports it does it in their own way, meaning that the HTML and CSS output is independent of uploading and cropping the image. The theme provides the sizing needed for the core cropping process.
You can delete any images you aren’t using. Are you proposing that WordPress delete the images for you? How would it know if you wanted them later or wanted them deleted?
Dear Joy, thank you for the answer, but i think you missunderstood something. I didnt expect wordpress delete unused images. Here is the screen shot of Cpanel

Green line is original photo..
The red ones are cropped versions of the SAME photo.
This is killing server storage and disk space.
What must it be, is,
1 original photo such as: header.jpg
1 croped version such as : headercrop.jpg
the whole next crops must be overwrite on the 2nd one, headercrop.jpg.
If we want to use the same photo in different pages in difdrent size, then we must save as different name.
And, you told that this problem is because of Theme..
So i wont use that theme and this problem will be solved.
I suppose this is WordPress issue.
Thank you..
