So I have Autoptimize set up and all seems to be working well here: http://pooldiningtables.co.uk however even though I’m getting better pagespeed scores, GPI continues to suggest I need to fix minification of JS and HTML in both mobile and desktop views.

Any thoughts on how to convince Google they are being taken care of?

you can’t, i’m afraid. google thinks it could minify the JS & HTML even more (by 1 and 2% or 1.2 and 0.8 Kb), which indeed might be the case, but the minification components used in autoptimize can’t. I wouldn’t worry about that, there’s more interesting tips to consider in the report 😉
