Yes. Never done it but this plugin uses Query Colorbox for the lightbox and that comes already with themes (I like #3 best). So I see no reason why custom CSS should not work.

It was the jetpack shortcode generator that was causing the problem, I switched it of. I missed it, you described it in the readme text.
Is it possible to make a close button/function on the lightbox to return to the website? I’m trying to learn to code a little bit so maybe I can ad something in the future
Where is the CSS for the lightbox to be found?

There is already a close button on the lightbox. For theme #3 its sometimes overlayed by the video when the provider serves the flash with something other then wmode=transparent.
I do not know where the CSS file in the Colorbox plugin is. But instead of asking you should better go learn how to locate where the CSS comes from trough your browsers inspector or by simply looking inside the Colorbox plugin (no offence). In case your intend is to modify the CSS file directly I would strongly advice you not to do so. Instead you should use Jetpack’s custom CSS plugin to include you own CSS and overwrite styles of Colorbox.
