I am using the “jetpack_subscriptions_exclude_these_categories” filter (with this code: https://pastebin.com/wS33jtSH).
I think the “something” is what I’m trying to figure out. When I make a post without using this plugin under the Stories category (the one I’m filtering out), an email notification does not get sent. However, when I make a post using this plugin, which I did check and does get categorized under the Stories category, and email notification does get sent. When I spoke with Jetpack support they said posts made through the plugin seem to skip the part of the process that would normally trigger the filter.

– Email alerts are not sent when using USP without Jetpack
– Email alerts are sent when using USP with Jetpack
..is that correct?
Close. Both are with Jetpack. Jetpack is the plugin that the email alerts are sent through.

So when USP is not active, then Jetpack email alerts are not working?
The email alerts work, but the filter to remove email alerts for the Stories category does not work when using USP, which I have set to automatically apply the Stories category to posts. This filtering issue only occurs when using USP and not when I log in and post to the Stories category.
Okay I think I understand what you are saying, but no idea what I would need to do in order to accommodate Jetpack..? Do I need to add a filter somewhere to the plugin?
I’m not sure either, and I’m still new to code so I’m getting very easily lost trying to follow all of it. My two thoughts had to do with at which point in time the category is applied to the post through USP, and whether it was an issue because the post is submitted through the front-end and not the back-end.
What we need to know is the code that needs to be included/present in USP in order to hook into whatever Jetpack is doing. If you can get that information, I would be glad to take a look and try to implement whatever is necessary.
