As you can see in our demo page: http://demo.lyrathemes.com/elara the default size of the image in Featured Categories section is 440x360px so the same size as you have on your site. In order to change default image size you need to customize theme or use one of the plugin for changing image size like: https://wordpress.org/plugins/simple-image-sizes/

I’m transferring to the Elara theme from an existing website, and was hoping to use Simple Image Sizes to get the Featured Category thumbnails to the correct size (in the demo). Would I change the “elara-thumbnail-size” in media to 440x360px?

Thumbnails in Category page should have 690x900px size (elare-archive-size).

I already deactivated the Simple Image Size and Regenerated all my thumbnails, but nothing seems to fix it.
