What is the most common pdf viewer you are using. I have had some reports old version of Adobe Reader are having some issues.
The issue is coming up with all file types – pdf and doc files are the most common I have. In Firefox v. 50.0.1 it gives me the error message I posted. In Chrome it downloads the file and then Adobe Acrobat Pro XI v. 11.0.19 says “Acrobat could not open [filename.pdf] because it is either not a supported file time or because the the file has been damaged (for example, it was sent as an email attachment and wasn’t correctly decoded). But I have heard of this issue from a range of users, so it’s not machine-specific. Word says that the doc file cannot be opened because there are problems with its contents.
What type of server are you hosting mdocs on. I need to know server specific information like OS, php version etc etc.
I am using Apache 2.4, PHP, CGI with PHP version 5.6.
When I do the server compatibility check in WP, I am missing “Imagick Installed” – is that my issue?
No imagick is not the cause of your issues. What OS are you running Windows or Linux?
I’m using Nearly Free Speech to host. I did not set this site up, so I’ll have to check with the developer, but he’s out of town.

Based on the site’s documentation, I believe it is on FreeBSD?

that is based on a windows file structure. If indeed you are a windows based server unfortunately mdocs is not supported on that OS, for reasons that you are see. File upload and download is unreliable .
Please confirm that your are running Windows OS.
