You can exclude files and/or folders when you create the snapshot.
What kind of file change notifications are you receiving? They can be due to updates, or a caching plugin etc.

That means there was a plugin update and hence NinjaFirewall detected that the files were modified. NinjaFirewall cannot block it because there is nothing suspicious here.
You would need to block automatic updates for instance. But that is not always a good idea, i.e., if there were a vulnerability in the plugin, it wouldn’t be updated automatically.
