Excluding categories in category-template.php

I read the codex section on how to exclude certain categories from the WP drop-down list by adding category IDs to exclude. I would like to know if updating WordPress will overwrite these settings and if I should add this modification to my active theme folder. If the latter is necessary I have no idea how to do this. Any answers would be highly appreciated.
