Another person also reported having a similar issue but it is not apparent what is causing this. It could be a issue on your web server, such as file permissions. I’ll post here if a solution is found.

Im able to create a directory through muCommander (FTP access).
Even MLP in “Add new folders” recognizes the created folders, but doesnt link it to WordPress.
MLP was the last added plugin.

I have tried to upload photos through MLP a this error message came:

Not added new folder. With ftp folders are possible without problem.
New folders not shown
there is also one existing folder in the file system shown twice?
File permissions changed no difference…

There are two things you can try. Since WordPress creates a new folder every month in the uploads folder there is the ‘Add New Folders’ option in the menu below Media Library+. Also there is the Sync function you can use it to sync the contents of a folder on the server (in your case it would be from the parent folder) with what is stored in the database. And it is what is stored in the database is what you see in MLP.
I’m not sure why it is not possible to create a folder in MLP but not all servers are configured the same. If it is not a file permission problem, it could be a file ownership issue.
