Only sub-categories that are in the catalogue should be displayed, is that not what is happening for you?

What I mean is when I select a sub-category from the top menu, all sub-categories items are displayed. I just want to display sub-category A, so the checkbox from this subcategory is checked and the others are not checked. Hope you understand what I mean.
So you want to have a link in your menu bar to a specific sub-category is what you’re saying?

Yep, that’s what I mean, is it possible?
If you add a sub-category to your link, that should work. It would look something like:
http://www.example.com/product-catalogue-page/?sub-categories=IDs
Where you replace IDs with a comma-separated list of the sub-category IDs you want to include. You can find the ID of a sub-category by clicking on it on the sub-categories tab, it should be at the top.
