Data gone missing

We had set up CRM to store a lot of data on a MU WordPress.
Its just been noticed that nearly all the additional fields have been dumped. (looks to me like the default crm install)
This may have happened due to the update to wp4.0 or an update to the crm plugin.
Has this happened to anyone else and will the data still be on the db (although maybe orphaned.)
The client had not been updating the CRM so this is a bit issue.
