Yes but the custom post type and taxonomy need registering in the Subscribe2 API. Details on the code you need to accomplish this are in the FAQs.

Great. How can I prevent certain “registered uners” from receiving emails?
I only want public users to get emails. When I “delete” a couple of registered user, they do not seem to come of the list of registered user.

Registeres Users / Subscribers in Subscribe2 are actually ‘Users’ in WordPress.
To stop them getting email notifications you can uncheck all categories in their settings page, find their email address in the Subscribe2->Subscribers page under the Registered Users tab and click the word ‘edit’ under their name.
Or you can Delete them at Users->All Users after finding them by username or email.
