Custom Post Type issue

I have been working on a larger multi site that has been having issues with custom post types, pages and anything really being broadcast. Long story short, I have been able to replicate the issue down to the Custom Post Types Settings list. Only the last post type or element in the list will work correctly. If I change them around to have a different one at the bottom of the list it will work. Anything above the bottom post type will not. Again anything at the bottom of the list works while the others do not.

Have you seen this issue before. Potentially I’m doing something incorrectly but wanted to ask.
