Continuing issues with XML Sitemaps 4.05

Over the last 24 hours I have been having issues with XML Sitemap version 4.05.
I have updated to 3.9.1 and used version 4.05 of XML Sitemaps. Some of the symptoms appear to be similar to problems mentioned in other threads, however, the solutions given do not seem to be working.
I have websites which use subdomains. The domain name structure is:
http://subdomainname.domainname.com
The main domain operates from the root directory and the subdomains operate from public_html.
After upgrading I am now unable to index the subdomains. The main domain has indexed.
I am now frequently getting the error message that the sitemap is html – when it isn’t although I noted the box was checked which asked for the sitemap to also be created in html. As there is an error message they are not progressing to submitting or indexing on Google Webmaster Tools. The sitemaps are also coming up as “Unknown” and “Failed” on “Bing Webmaster Tools”. Instead of “Sitemap” and “Success”.
I have found that there is no sitemap.xml or sitemap-xxx-xml in the directories of the subdomains however there is sitemap.backup.xml and sitemap.backup.xml.gz.
I am only a quarter of the way through upgrading my subdomains and do not wish to proceed further until the problem is fixed. On the quarter that are not indexing I have reverted back to 3.4.1 so at least they may appear in search results.
I will await a further upgrade which resolves these issues before updating any further sites.
